I have a case where a "master"document has hundreds of bookmarks that
reference external PDF files. When I jump to one of these files, sometimes
the original master PDF file gets closed (no longer appears under "Window"
in the Reader. Other times it does not get closed. What is going on? Is this
arbitrary or controllable?

Steve,

Are you going above the limit of 10 open documents? Perhaps you have the
autoclose plugin loaded (and it is closing down your master document).

Go to the Exchange preferences dialog box and uncheck the
<<Open cross document links in same window>> option.
