Nikon scan questions-Nikon 4000ED

Hello,
    I have just purchased and am experimenting with the Nikon Coolscan 4000
ED scanner. I have the software upgrade (3.1) and when I use the software
stand-alone (outside of Photoshop) I get images from slides and things run
pretty well. This evening I tried to scan my first color negative. I did one
scan with ICE dust removal and things went great. I then tried setting the
GEM setting to 2 and the ROC setting to 0 and did one more scan, trying to
reduce the grain while leaving the ROC function inactive. Two things
happened. The scan was much, much darker than the first scan where I did not
alter the GEM or ROC settings. The second thing that happened is that the
software refused to let me save the scan. It kept coming back with a fatal
error - something to the effect that 'Nikon Scan cannot perform the desired
function - the program will now shit down.' It also stated that some entry
was made into an error log somewhere.
    I then tried to rescan the image using the import function in Photoshop.
This did work so I guess I can save the image if I scan it through
Photoshop. However the scan is still very dark.
    Could someone shed any light on these two problems?

I stick to LS2000 at the moment.
1. It take around 2x the time to scan same image in same quality.
   A little bit faster using SilverFast
2. It only run firewire ! (Ultrawide SCSI is much faster and no match
when working professional)
3. The software in Demark is only Nikon Scan and use this scanner in a
professional way, I need to by SilverFast. So I have to ad 3.300 Dkr
at SilverFast with IT8, to the price LS4000 price of 17.000 Dkr (ex
vat).

The Nikon Scan userinterface is weary much improved, but her all the
other reasons why I'm not using NikonScan, 1. It don't work as
Photoshop plug-in - only as TWAIN !
2. It is slower than Silverfast
3. The preview had to be rescanned if you want a bigger image field
after
   prescan to get a usable preview quality
4. The control of the scan is from my point of view not nearly good
enough.
   Ex: No saturisation possibilities as in Silverfast
5. In my opinion there are some problems with the conversion to
positive, when
   scanning from negative.

I have a Coolscan IV not a 4000  but for what is it worth

I never saw activating GEM darken the image. I thought GEM was awesome. I
always had ROC at zero and tried GEM at 2-3.
I never used NikonScan stand alone, only via TWAIN.
I am running on Win2k.

Norman,
    Thanks for the comments. Ultimately, I uninstalled everything, including
the device drivers. I deleted all references to the software I could find -
e.g., the settings files in the Administrator settings subdirectory, etc. I
then reinstalled everything. Actually, I did this twice. In the end, I was
able to get things to work OK. I can now save files and the scans do not
darken when I use different settings of the GEM and ROC features. I am
keeping my fingers crossed that this has done the trick.

1. 84bit raw on Nikon 4000ED: VueScan raw vs Silverfast 48bit HDR raw vs Nikon NEF raw

For negative scans/archives, could/would anyone please describe the
basic differences (if any) between the 48bit raw scan data obtained
from a Nikon 4000 ED using the following three software choices:

1) VueScan 48bit raw
2) SilverFast 48bit HDR (raw) output
3) 48bit NEF raw (Nikon's own raw format)

For the Nikon 4000 ED, would one or another choice be better/worse for
archive and post scan processing?
