If their client is set up to process read receipts or to automatically
accept meeting requests on arrival they will get this problem.  Check
the users deleted items folder after they report the next instance - I
bet there will be a recently received message in there!!

Do you have GroupShield installed on Exchange server?

    The first thing I'd check is to make certain their view shows new
messages at the top.  Sometimes users change theirs view to sort by Subject
or something by accident and the new emails are somewhere in the Inbox, just
not at the top of the list.

I had users reporting this problem also, and after much research, found
that they all had one thing in common. They all have addtional mailboxes
they have to watch, and neither their own mailbox, or the addtional "shared"
mailbox showed a new message, even though they were notified and the
Inbox of the shared mailbox showed 1 unread message.

So I logged on with the account of one of the addtional mailboxes, and sure
enough,
there was indeed a new, unread message.  As it turned out, the message was
not
visible until you logged on as the addtional mailbox because the sender sent
the message with the "Sensitivity" set to Private or Confidential. There was
no
work around I could find as it is "working as designed" to work.

This may not be your problem but it is worth looking into.
