Lot of unresolved symbols (2.5.40)

When I try to compile and install kernel 2.5.40, everything goes mostly well
until I type "make modules_install". That copies modules under /lib/modules
just fine, but then it issues depmod which fails:

...
Installing modules in /lib/modules/2.5.40/kernel/lib/zlib_inflate
make[2]: Leaving directory /usr/src/linux-2.5.40/lib/zlib_inflate'
make[1]: Leaving directory /usr/src/linux-2.5.40/lib'
make[1]: Entering directory /usr/src/linux-2.5.40/arch/i386/lib'
make[1]: Leaving directory /usr/src/linux-2.5.40/arch/i386/lib'
if [ -r System.map ]; then /sbin/depmod -ae -F System.map  2.5.40; fi
depmod: *** Unresolved symbols in
/lib/modules/2.5.40/kernel/arch/i386/kernel/apm.o
depmod:         cpu_gdt_table
make: *** [_modinst_post] Error 1

I also tried 2.5.40-mcp2 patch with no help.
I also tried running depmod by hand, and got a ton of unresolved symbols,
probably from each module (see log file and kernel configuration at
         http://www.ee.oulu.fi/~tuukkat/tmp/kernelbug6.txt
         http://www.ee.oulu.fi/~tuukkat/tmp/kernelbug6.config
)
I also tried running "make mrproper", without any change.
Command for compiling kernel was
make dep && make clean && make bzImage && make modules

Program versions:
s-inf-pc24 ~> gcc --version
2.95.4
s-inf-pc24 ~> /sbin/depmod -V
depmod version 2.4.15
I'm running Debian Woody 3.0R0.

I haven't tried compiling other versions from 2.5 branch, but 2.2 and 2.4
compile and run just fine with the same system.

There are things in 2.5.40 that need testing and fixing (such as PLIP), but
until I get kernel to compile and run, I can't even make a proper bug
reports :(

I just compiled 2.5.42, and was quite surprised to find it compiled without problem
and seems to work OK.
(Of course my .config would differ from yours.)
I say I am surprised as I don't recall a 2.5.* kernel compiling for me
without any problems before!

So maybe you just need to go forward a couple of notches.

1. 2.5.40: unresolved symbols in apm.o

When trying to compile apm as a module, I get this error when I do
"make modules_install":

if [ -r System.map ]; then /sbin/depmod -ae -F System.map  2.5.40; fi
depmod: *** Unresolved symbols in /lib/modules/2.5.40/kernel/arch/i386/kernel/apm.o
depmod:         cpu_gdt_table
make: *** [_modinst_post] Error 1

If I chose to compile apm directly into the kernel, there's no problems.
Please let me know if I should post the .config where the error occurs.
