Has anybody using Cucipop 1.31 experienced problems with deleting mail
from an account only to find that on the next connection to the
POP server it comes back?  The mailbox format is the standard
/var/spool/mail using Sendmail as the MTA.

I haven't seen that.  I would make a connection and truss the
cucipop daemon that's talking to your connection.  Delete a
message and see what the cucuipop daemon does.  See if it
encounters any errors that prevent it from re-writing the
mailbox.

Do you have logging enabled?
