I have System Commander booting win95 from partion 1 on an ide drive,
ignoring partition 2 on the same drive, booting dos5 from the third partition
on that same drive, booting NT which is located on the second scsi drive, and
booting Linux which is on the same (2nd scsi drive). No problem.
Hints: You speak of primary/secondary partitions for Linux. [disclaimer]:
Although there may be other and better ways to install linux, what I did
was to delete (from dos fdisk) all partitions on the space where I
wanted Linux installed. I used the fdisk within the install (RedHat)
to partition the (unpartitioned) into the two Linux partitions: Linux
primary and linux swap. The only gotcha that the System Commander
book mentions is that have lilo write not to the boot record of the
drive, but to the partition. I may have the jargon wrong, but
lilo can put its stuff on the linux primary partition. System
Commander found the new operating system on reboot, identified it as
'unix' and made a menu item for it. No fuss.
An alternative I used on another machine was to use loadlin.exe to
boot linux. Simply put, from dos, copy the kernel to a dos directory
and use something line loadlin kernalname optionalparametersifnecessary
to boot linux. The is put in a .bat file and since System Commander will
allow clone partitions with multiple autoexec.bat files, put a menu item
for 'linux.'
