Accessing real-time clock directly

I need to access the real time clock directly, i.e. without interrupts.  I have
the basic code to do this, and it works ( i.e. ins and outs to 0x70 and 0x71 ),
but a weird problem has come up.  On a 286-16, if I attempt to read the clock
within an ISR _and_ within the main program, it locks up.  On a 386-40, it
works fine.  Is there some critical point where I should disable interrupts
or something?
